Some notifications, such as comment notifications, have to be set up when logged in as the specific user you want the notifications enabled/disabled for. Here's how you can manage those.
Once you're logged in as the user, click the name in the top right and click on Account Settings.
Then go to the Subscriptions tab, and here you can manage all notifications that are specific to that user.
